I have a general question to see if anyone here may know of a reputable company that I can contact to help develop a plug-in software that works directly with EnCase to automate some manual process I have setup.

and find Encase plugins/apps/sctipts that do *something similar* to your manual process, then try contacting the respective Authors.

I also previously looked into the site (www.guidancesoftware.com/app) and didn't quite see any Enscripts that would fit my needs as being similar, but it doesn't hurt to look again and contact someone who may help.
