Does anyone know any good sources I can find online that describes the whole procedure and best practices of examining evidence that is in optical form(CDR,DVD,etc..)?
I started reading the book CD/DVD forensics but its not really clear on the whole methodology of examining optical media.

I would say keep reading if you are using CD/DVD Inspector as Chapter 7 covers performing an exam.
There are also some interesting notes in Appendix A about modifying a CD/DVD player for reading problem discs.
If you are not using Inspector, you might want to look into ISO Buster. It is not really a "forensic" tool, however it works well.
